Depends. If it was the duct-tape blanket kilt for rednecks, I'd definitely opt for the trousers. I guess it would depend on how "less than ideal" it was. Guess I'm not as hardkore kilt as I should be.

Would you rather be comfortable or wear a perfectly-tailored straight jacket? I say that knowing that there are some (rare) situations that call for trousers. For instance, I'll be taking an EMT course and they require slacks as part of the uniform. Fortunately, it's only one day/week.
I guess I would go with a kilt unless it was something like rythmic gymnastics or something.
