a pain in the rear
I haven't fully figured out the reasons, but it seems that days where I wear my 2 SWKs in the less than traditional way, I develop a pain on both sides near the top of my rear end. I don't seem to have the problem when regimental, and I am unsure if I remember it happening on my 'wool' one from the ren fest. It's below the waste band on the undergarment and below the bottom of the sewn down pleats. This seems to be independent on the undergarment, beyond its very presence. The effect also goes away if it hasn't gotten to far once I remove the undergarment.
I remember a soul that I am not naming suggesting it might be the taper of the kilt, which is not very much on the OTR Stillwaters. Anyone else with the problem, or are my Gods just punishing me for not being regimental. (I wouldn't put it past them, really...)

hmmm
I do not have this problem. Is it possible its too snug?

I have one SWK Heavyweight wool that bunched at the top if I don't spend a lot of effort pulling the liners down at the sides and back. You might want to check that the liners are not bunching and putting extra pressure on a pressure point.

That's what it sounds like to me too, the lining is bunching and putting extreme pressure on pressure points on the upper portions of your butt cheeks/lower back. Painful to say the least.

I have to keep a better eye on that then, that seems a reasonable answer.

On the SWK heavyweights, it does not take but 1-3 tack stitches to keep the lining down.

Just guessing here, but maybe you should try wearing only one kilt at a time.
I haven't had this problem with any of my SWKs and I don't go regimential.

I sewed the lining down in a certain way on my Stillwater kilts down around the bottom of the fell. and up around the top. That stopped all the bunching up business. It never caused me any pain, but it was frustrating.
I tried to ask my inner curmudgeon before posting, but he sprayed me with the garden hose…

I haven't had this issue either. It could be the bunching of the liner suggested above, or the kilt could be too snug on a pressure point as well. You'll have to try the time-tested method of trial-and-error.

the liner seemed to be the issue, never thought about the liner when fixing the pleats, but it explains a few things.
