At least in the Protestant churches the conflict of Ordination and Academia is addressed by either only referring to one or the other [i.e. Sister or Doctor] or as Reverend Doctor.
Either way congratulations and good luck with your future endeavors.

Congratulations, Reverend Doctor Sister! Best of luck on the new degree. And to have done it at the same time you were getting your M.A. in Theology!!! I did that by itself, so I can't imagine how you did both. Your community must have been VERY supportive. 
Btw, in answer to a question posed on this thread, in Catholic tradition, titles for members of religious orders are not considered the same as those for the clergy, but are considered a reflection of the lifestyle of being in a religious community. So a friar who was a bishop would be addressed as His Excellency, the Very Reverend Lord Brother (John, e.g.).
What a mouthful, eh? No wonder our good Sister wishes to use just that title!
