Thus far, it appears that the majority of people do use the loops for their belts. If the main reason to not put your belt through them is history or tradition then the strap/buckles, velcro, elastic, sewn down pleats and casual kilt should all be frowned upon. The kilt has evolved and I see nothing wrong with putting a belt through belt loops.

When I first got first kilt, I wore it with both the sporran strap and the belt through the loops. It took less than a month before I stopped using the loops for the sporran strap because my hips and rump held it in place just fine. Running both through there was also bulky and cumbersome, and I was always worried I would warp (or worse rip) the fabric.
Shortly after that, I stopped using the loops for the belt, too... for no real reason other than I got too lazy. Now I rarely wear a belt at all, unless I'm wearing my USAK casual out and about... and that's only because I've lost several inches since I purchased it and if I don't wear a belt the excess apron flaps wantonly off to the side. For that kilt, I use the loops Rocky provided.
I think we're so accustomed to seeing loops along the waist of our garments designed for belts that it only makes sense to us to run the belt through them... and it looks sloppy at best or even just plain weird if the belt is run atop instead. And even if not to us, it does to other people.
To each his own, though, and wear it how you see fit! For me, any bespoke kilt I order in the future will be made sans loops, and I won't be using them on the ones I have.

My first kilt did not have any belt loops. My current kilt does. I simply find it unneccessary to use them.

In my opinion, loops are for the sporran strap/chain, not the belt. We are, after all, talking about a kilt...not p@nts! Had these two loops on the back been intended for a belt, would there not be more of them around the entire circumference?

I have loops on all my trad kilts and I dont use them, I just dont see the point My kilt holds its self up the belt is just there to break the line between kilt and shirt.

If a kilt is shipped to me with loops, I take my stitch picker and remove them. I do the same with the lower strap on the right hip.

I have loops on some kilts, none of them have been used, with the rare exception of once wearing a belt that was way too big for me. I used the loops to keep the belt in place, as the kilt fits perfectly and needs no belt.

Loops
I use the loops for the belt because they are there...
No loops for the sporran strap, so you can swing the sporran
aside when you are using the facilitys. Much easier that way.
