A lot of ladies handbags use pretty strong magnetic clasps without damaging the cards, (  just their husbands wallet), so I wouldn't have thought it'd do too much damage.
I've used the magnetic clasps a number of times. They're quite convenient when you don't want an external stud, and I'm not terribly partial to snaps.

I'd be worried about the stiff side of the velcro eventually doing bad things to the surrounding fur (felting/knotting it up).
