Now, we ARE talking about someone/something that has made a conscious decision to be evil, right? No entities that are just going about their business and get labeled "evil" by the protagonist/s of the Space Saga?
I gotta go with my man Scorpius from Farscape...slimy, mind invading half-breed creep that you just can't seem to kill.
I gotta give first runner up (and Miss Congenialty) to one of the originals, though: Ming The Merciless....that bastard!
Not sure if The Master from Dr. Who counts but, boy...talk about a dude that does not age gracefully...ever since his Roger Delgado incarnation (who was simply wicked for the sake of pure wickedness) it's been downhill ever since...

I'm not sure if i've ever hated someone more than Tim Roth's Character in Rob Roy. Archibald Cunningham. I truly loved seeing him get hacked in half.
EDIT: I just realized this was supposed to be "Space Villians" . My vote will go for all of the Cylons on Battlestar Galactica. They pretty much wiped out the human race.

Kahn, because he's one of the most suave space villans ever.
Megatron! He was unusual amongst 80s cartoon villains, in that he wasn't insane and had goals in mind (though they changed in scope often). It was more than just "He's evil. Duh."
The Ori from SG-1. It took 11 years, but they finally wrote a villain that's nigh unbeatable. Though I hove no doubt that they eventually do defeat them, even if Jack isn't on the team anymore.
